Post covid gut microbiomes were found to be enriched in pathogen-related genes, associated with rotavirus and beta-herpes virus amongst others. The key phrase in this paper is "infective competence": several gut microbiome species expressed genes associated with more agressive infective behaviour, and resistance to antimicrobials. It is not immediately clear how serious this, if we imagine harm from three categories as [(A) direct harm from the virus (B) harm by the host immune response (C) harm by altered "third-party" microbial entities] then the natural assumption is A>B>C, however a quantitative statement seems to still be missing.
